Does the glue that makes the skins stick to your skis mess up the wax or anything like that???

No not at all. It does not affect the base of the ski at all.---------Actually it does have a tendency to pull a little wax up, therefore you probably dont want to wax right before skinning to avoid getting too much wax on your glue.
