What Size would you recommend for my older Perception Acadia? It is 12' 4'' long and 27'' wide cockpit is 32x17.

It will take a couple of bags to fill up a boat this size. I would recommend both a medium and large in front and back if using them a flotation bags. For gear storage it works better to have several small bags separating things then everything stuffed in one or two large bags. This provides better access and you won't have to pull everything out each time something is needed.
