How important is it that the pins in the heel binding line up perfectly with the slots in the boots? Is a small offset OK, as long as the pins sit tight when clicked in?

Ideally, if your pins are off-center, you should have the release values checked by a ski shop that works with Dynafit. That way you can be sure. It's only your knees!

As I understand it, there can be a little slop in the alignment as long as the pins get into the correct position and the space between the heel unit and the boot is correct.
