That depends on the size of your pump. A lot of the mini-pumps are designed to be mounted to the bike and are about 10 to 14 inches long. It would be an awkward fit, but probably still doable. If you have a true mini-pump, like the Blackburn Airstik SL Pump (about 6 inches long) it would fit without a problem. You will also notice that there are vertical straps on the bag. If you don't like the pump inside or simply have a hard time getting it in, you can slide the pump horizontally through the vertical straps, but make sure you have something else attaching the pump to the bag as I can't imagine that method being extremely secure.
