Both are good kayaks. Besides price and the pungo's more advanced seating system, hull design is the main difference. The pamlicos have a flat bottom with a slight keel (sharp wedge design on the bottom which "cuts" through the water). The pungo has a more defined keel which runs the length of the boat. This keel does couple of things. First of all it makes the pungo track better and it makes it a faster boat. This keel system is so good that WS uses it on their tsunami ocean tour boat series. If you look at a pungo and tsunami upside down they have the same design. The other advantage is that it makes the pungo more rigid which assists in paddling and carrying the boat to and from the water. Like I said don't let this discourage you from buying a pamlico. I own one and they are also great boats.
