Yes, they do. It's a tight fit, but by opening the ankle zipper, I can slip the pants over my size 11 hiking boots.

If you're hiking, then yes, this pack will do you fine in the boundary waters. I don't think this pack is waterproof, so you might want to use a pack cover while you're out. If you're paddling, you'll be much better off using dry bags.
